I can trigger a 2-key setup in Mainstage using Host to USB C cables but they only send on Channel 1. Is there some way to assign Mainstage to receive on a different channel with this setup? I can do it with midi merger going through a MOTU M4.

Have you tried selecting different midi ports for each motif in the screen control inspector? You want to tell mainstage to listen to different ports rather than specific channels.
