I was trying to add some modified sounds to my Modx6 and did not save data prior to doing this. All was fine until one day in the middle of a church service my sounds stopped working.

It's no fun learning a lesson the hard way (experiencing some form of loss).
Backup often. Place backup files in multiple locations to help recover from failing USB sticks or drives. Audit your backup if you can by using a different keyboard (like at a music store) to see if your backup is what you expect or not then initialize the instrument after you're done. Or just look at the file size and make assumptions that it's the "right size" for what you have backed up. Less definitive but still better than nothing.

There might be a slight glimmer of hope.
In some cases in the past, users thought they had lost their customised presets, but in fact they hadn't.
What they had done is a "Store" preset, without renaming the preset.
Example:- Imagine there is a Factory Preset called "Brass X". A user makes some modifications, he likes the modifications, and does a "Store", but does not rename the preset.
Without realising, there are now 2 Presets in the MODX, both called "Brass X". There is the original, unmodified Factory "Brass X" stored in the "Preset" Bank, and the user modified "Brass X" stored in the "User" Bank.
When they did a Performance Category Search, it's possible the "Bank/Favourite" Filter was set to "Preset", and therefore listed only the Factory "Brass X".
Had they set the Performance Category Search, Bank/Favourite to "User", then the "Brass X" preset would be their own customised version.
I suggest you at least try this. Open Performance Category Search, Set Bank/Favourite = User, and see if your presets are still there.
However, if you did a Full Initialise, then all your User Memory will have been wiped.
Then... as Jason said... you've learned the hard way that backups are important.
P.S. Whenever you Store a Factory Modified Performance... make sure you change the file name... I put my Initials and a version number as a suffix e.g.
"Brass X_HPL_V1.0"
