I just purchased the Neo Ventilator for my rotary effect. Does anyone know how to disable the onboard rotary effect on organ patches?

Routing out to Assign L&R removes system and master FX/EQ but does not remove insertion effects.
If all you want to do is remove the rotating speaker and nothing else then that's going to be (most likely) an insertion effect that you can change to Through or otherwise "turn off". Doing so in the Part's (Common) Effects->Routing menu.
