I recently set up my Yamaha MX61 and installed Cubase AI 6 (followed the setup guide). I'm able to get recording working fine with one MIDI track.
One problem I encountered was that when I was trying to use another instrument on another MIDI track. When I'm playing using the second instrument MIDI track, I can hear both the first and second instruments at the same time from the audio output from the MX61. However, if I record what I'm playing and play it back, I only hear the second instrument (which is ok). I seems as if I'm not "disabling" the MX61's default functionality. This occurs with DAW Remote feature on or off.
Is there some extra setting I am missing?

You make no mention of MIDI Channel. To record your first Track you select Part 1 and record it to a MIDI Track set to channel 1. To record your second track, select Part 2 on the MX and the MIDI channel of the MIDI Track should be channel 2, and so on.
Are you using the [PART SELECT] button on the MX to select PART 1, then 2, then 3.
You also make no mention of setting LOCAL CONTROL = OFF. This MIDI setting allows you to only hear the MX PART that is connected to the currently selected Cubase Track.

Thanks...the LOCAL CONTROL setting was the ticket. Turning it off solved my problem.
