I just want to record audio into the DAW. Whenever I arm the track I get a pulsing sound in sync with the blinking red R on the track. This sound is recorded along with whatever performance I am attempting. How do I get rid of this sound

Hi Brian,
Your question is mostly a Logic question. We can give a checklist for things to do own the Montage side.
Connect the Montage to you computer via USB
Download and install the "Yamaha Steinberg USB Driver" version appropriate for your Mac v1.9.9
In the Montage press [UTILITY] > touch "Settings" > "Quick Setup"
Along the bottom touch "Rec Audio on DAW"
You are set on the Montage side of things.
It sounds like you should check things related to the Metronome/Click in Logic.
