I went to save an AllSong file and apparently the WITH waveform WITH Sample box was accidentally left checked. So I waited for it to finish and I knew it might be 20 minutes or so. After an hour of that I went ahead and hit Exit to see what might happen at which point The Message switched to :"Now Working..." and it has now been spinning away for over two hours.
Even if I accidentally hit ALLSONG or ALL and all my waveforms are being duplicated it can't possibly take two hours, could it?
I'm afraid to turn the synth off and risk corrupting any of the files stored on my thumbdrive!

What size Flash Board are you dealing with?
How much audio is contained in the Song data?
It would be very unusual for it to take this length of time… but it would greatly depend on the two questions above.
It has now been over 8 hours and it's still messaging Now Working and the little metronome is ticking.
I think I have the 512 and it was maybe half full.
The AllSong had 8 or 10 Songs on it and I'm pretty sure they were all using Preset Voices, if that makes any difference.
My biggest concern is to not do anything that might wipe out or corrupt my thumbdrive. Cause everything I use in my show and several Songs I've been doing intense editing on is on that thumbdrive. Should I just yank the thumbdrive at least?
I don’t see why you would lose anything but perhaps, the file you’re currently trying to make.
In general, I always recommend several USB sticks plus a backup of your files kept safely on your computer. This way even if a drive goes down (and they do) you can minimize your losses.
At this point the unit is hung up. You might as well power down. And review your damages. Good luck.
Let us know.
So I called Yamaha Tech Support in California. Told them what was happening and they also recommended powering down and hope for the best. I pulled my thumbdrive and it caused no reaction, which I considered a good thing. So I turned it off, started it up again and everything seems fine. I checked out the flash drive and couldn't see any change in terms of storage used. So whatever the synth THOUGHT it was doing all night, apparently it was just spinning its wheels.
